AboutThis site presents an analysis of 5134 ESTs from highbush blueberry species (Vaccinium corymbosum ).
Using assembly program CAP3 (link , compiled for Windows) we assembled 5134 ESTs into 829 contigs,
with 2509 singleton ESTs remaining.
We used EST Scan (link , version 3.0.2, compiled for Linux) trained on two different data sets to predict amino
acid sequences for each assembled contig.
Training data set #1 included 341 protein-coding Vaccinieae (link ) sequences harvested from GenBank
and training data set #2 included 6,141 protein-coding sequences from Ericales
(link
).
Here we provide Protein BLAST result for predicted protein sequences as well as BLASTX results for all ESTs. We ran BLAST locally (version 2.2.20, compiled for Linux) on Uniprot database (version 15.3, May 26, 2009). You can use the menu at the top of each page to view contigs, singleton or all ESTs. About SearchingYou can run searches using the search box above, which appears at the top of every page on the site.The system searches BLAST results and sorts them according to the best hit for the search term. If you like, you can restrict the searched data to include BLAST hits for either contigs or ESTs. Please note that searching is not case sensitive, which means that a search term "flavo" will find "Flavo" or "flavo." You can also use ? and * as wild card characters to match zero or more characters. An asterisk (*) will match zero or more characters. For example, the search term 'gluco*ate' will match Glucose-1-phosphate and glucose-regulated. A question mark (?) will match any character. Searching 'Q??N' will match Q9PN, quin, Q0TN and ... . Note that all search results are returned. So, please avoid searching for something like 'a' which would retrieve every BLAST result containing the letter 'a'. |
